If you are in Kobe you have to go to Seibukan. Nakao sensei is great and everyone at the dojo is very friendly. Nakao sensei is a student of Yamaguchi sensei and now Endo sensei, Seibukan has an English website with class times and a map. I trained at Seibukan for a year while I lived in Japan and have been back twice to visit. Horii sensei is very good too but his dojo is not in Kobe its in Sanda which is kind of out of the way. In Kyoto I recommend Aikido Kyoto, Okamoto sensei is fun to train with. When I lived in Kansai they trained at the old Butokuden but now they have there own dojo space, I'm not sure of the new address but they have a website in english. Hope that helps.
